She was abducted by aliens as a child. She (or a clone of her) has several times visited Mulder, but never told much about where she has been the past years.

5.03 Redux II CSM arrange a meeting between Mulder and Samantha. Samantha tells Mulder that CSM is her real father.

6.12 One Son Mulder's father gave Samantha to the aliens as a guarantee of their honor.

4.08 Paper Hearts Not really about Samantha. Mulder don't know if he really believes that Samantha was abducted by aliens. A convicted serial killer claims he killed her, but he is shot before he can proove it.
